I think I will do a full cycle of L1 for one or two weeks before going to L2. I want to make sure my L1 is in proper form with the Door Gym before moving on.

sounds good to me as long as you're not finding the workouts too easy at L1.... and probably good not to push yourself too hard too soon with the integration of the door gym.

With the integration of the DG and doing actual pullups, I seem to have found "new muscles" (read aches and pains) on my upper body :)

I remember my first week on SF (not that long ago). I had very sore chest muscles for a few days after D1! Don't have that problem now.

as in any sport, i suppose these things happens mk - you can't always rubn away from injuries.

I'd highly recommend doing D2 untimed, because otherwise there's little to differenciate it from the other days. Also, it's a really good idea to not feel time pressure on at least one day a week, so you can focus on getting perfect form.
